In the study group's second year at Greendale it's revealed that Annie lived in a run down apartment right above a Dildopolis store. It was stated by not only herself but also her friends to be located in a "bad neighborhood", most likely in the red light district. Despite Annie's dismissal to everyone of the dangerous nature of where she lived, she clearly had concern for her safety as it was shown she took some self defense courses at school and was later revealed in an alternate timeline to have a gun. It's first and only appearance was in the Season Three episode "Remedial Chaos Theory".
In the study group's third year at Greendale, Troy and Abed decided to move in together and invited the other study group member's to a house warming party at their new apartment to celebrate the occasion. Visitors needed to be buzzed in to be let inside which proved a problem when the pizza delivery guy arrived. As all the study group members had already settled in to a table about to play Yahtzee, they were all reluctant to downstairs to grab the pizza. Jeff came up with a solution to roll a die; starting on his left where he was seated and counting down from whatever number came up would randomly decide who would be forced to go. Abed suggests the rolling of the die will cause six different timelines to unfold but Jeff ignores his warning and the die comes up at two creating a timeline where Annie had to go. While she was away she left her purse behind and Troy noticed a gun inside and pulled it out for everyone to see. Jeff, wanting to avoid any drama that night, placed it back inside the bag and opted to ignore it. In another timeline created by Jeff's roll of the dice, a series of unfortunate events leads to the gun being accidentally shot when Pierce kicks his house warming present to Troy, the Norwegian troll doll, into Annie's purse. The gun goes off and shoots Pierce in the leg causing him to start bleeding profusely and eventually die from his leg wound. Annie was devastated and ended up being institutionalized due to her guilt over Pierce's death causing Abed to declare this to be the Darkest Timeline.
